Anastasios Bakasetas lashed home the opener for Greece after Craig Gordon had made an excellent save to deny Vangelis Pavlidis.
To make matters worse for Scotland, Denmark took an 11th-minute against Belarus through Mikkel Damsgaard, producing a set of scorelines that would see the Danes clinch qualification for the finals in North America next year and leave Scotland to settle for the play-offs.
